You can only make the borad choices given in Setup Assistant. You can, of course, delete any PPC applications after migration. This won't harm your pristine Mac in any way. If you want clone your existing system from your old Mac to an external drive and do the cleanup there and use that drive for the migration.
Note that migration works best the first time you boot your new Mac before an account is created. If you use Migration after that it will create a new accout on your Mac, and you won't be happy with the result. It won't be at all pristine, it will be a mess.
